Is this something that companies look down on. If I have a website for a niche and I affiliating products from different companies within that niche. For example if I made a how to build a website. Than I advertise hostgator. Then I also speak about another good company. Will a company allow this or is this based on a case by case basics.

Hi: You can review as many companies as you want. However, it is good for SEO if you review each company on a separate page. So you can be able to control the keyword for search engine indexation and ranking.

Most companies are open to being compared and recommended side by side but some actually have terms of service that forbid it. It's annoying for the affiliate

Most companies do not have a problem with that. I was turned down by a merchant once because I was already promoting another company who sold vitamins. So, sometimes you will find exceptions....and companies who are a little bit more choosier in who they accept.
